Yes, after you record an external payment on a Recurly manual invoice, the update will sync over to QuickBooks Online (QBO). The invoice in QBO will be marked as Paid, but it will not specify the payment method.
If you want the QBO invoice to show the payment method and any other payment details, such as a confirmation or check number, you will need to add that information to the "Note to Customer" section in the Recurly invoice. The details you add there will sync over to the "Message on Invoice" section in the QBO invoice.
